AnalyzeMyVariant – A website I developed with Brian Shirts which performs cosegregation analysis on pedigrees.  In short, it outputs an odds ratio of the likelihood that a genetic variant is disease causing.

CoSeg – An R package I developed with Brian Shirts, which performs cosegregation analysis on pedigrees.  In short, it outputs an odds ratio of the likelihood that a genetic variant is disease causing.  This package is available on CRAN and the latest release is available on R-Forge.  I am currently working on a web implementation which will be found Brian Shirts’ page here.

OriGen – An R package I have developed with Ken Lange, John Novembre, and Elizabeth Thompson, which uses genetic information to place individuals back onto the geographic map.  OriGen can also estimate the locations and fractions of admixed individuals.  This package is available on CRAN and the latest release is available on R-Forge.

PropClust – An R package I helped develop with Peter Langfelder, Steve Horvath, and Ken Lange, which which extends the foundations of multigraph theory and adds to the analyses of weighted graphs.  For multigraphs, PropClust contains functions to calculate the propensities and intermodular adjacencies.  It also contains a function to recluster nodes to maximize the loglikelihood of the model.  For weighted graphs, it is able to calculate conformity factors and intermodular adjacencies.  It is also able to recluster nodes to minimize the Frobenius norm between the data and the model.  This package is available on CRAN.  For more information see Steve Horvath’s lab page here.
